Dual RNA-seq analysis of pathogen and host

Infection is a complex process driven by the response of both pathogen and host to new conditions. This response is mediated by changes in gene expression allowing on the one hand bacteria to invade and replicate in a host cell, and on the other hand host cells to mount an immune response to the infection. Unraveling these changes is key to understanding pathogenesis and infection diseases.
New technologies, in particular RNA sequencing, can provide a snapshot of cellular behavior by capturing gene expression genome-wide. The recently developed Dual RNA-seq protocol extends this method to simultaneous capture of host and pathogen gene expression, allowing us to profile expression dynamics of both coding and noncoding RNAs during infection.By performing Dual-RNA seq time-course experiments with Salmonella infecting a variety of eukaryotic host cells, we hope to create an atlas of Salmonella gene expression during infection. My PhD project aims to apply and develop computational techniques to analyze Dual-RNA seq data and ultimately gain a better insight into the pathogen-host interactions.
